What is the purpose of Medicine Bottles?
The Indiana Jones and the Great Circle Medicine Bottles can be exchanged for Shaping Up and Moxie Adventure Books, which increase your maximum health and stamina, respectively. Each type has three levels with costs that also increase:
Shaping Up I and Moxie I cost 5x Medicine Bottles.
Shaping Up II and Moxie II cost 10x Medicine Bottles.
Shaping Up III and Moxie III cost 15x Medicine Bottles.
In the Vatican, you can exchange these items with a pharmacist NPC near the Post Office. Other regions also have their own NPCs, and more collectibles to gather.
Vatican Medicine guidebook and A Date to Remember quest
If you want to make Medicine Bottle icons appear on your map, then you need to complete A Date to Remember in Indiana Jones and the Great Circle. This side quest takes place in the Museum Wing garden. However, the area itself won't be accessible until you're tackling the a mission called A Nun in Trouble, where you seek to help a companion named Gina.
In any case, here's what you need to know about the objective:
In the quest area, you can find a few documents: A Code Lookup Table with numbers corresponding to each date.
The code word "DICE" and a mention that the passcode for Wednesday isn't working.
A calendar telling you when the shipment arrived.
Based on the above, we can surmise that the code isn't for Wednesday, but for Friday. The "DICE" code word corresponds to a different set of numerals for Friday.
Key in 6-3-8-0 to open the safe. This lets you pick up the Vatican Medicine booklet, which causes Medicine Bottle icons to show up on your map.

Found inside a small hut in the Blackshirt Barracks. To unlock this room, you need to get the Blackshirt Key and Blackshirt Disguise as part of the Underground Boxing Ring side quest. You also visit the barracks as part of the Savage Discovery quest, so there's no need to rush to this place immediately.

Similar to the above, this Vatican City Medicine Bottle can also be found in the Blackshirt Barracks. The difference is that it's in a room on the second floor of the facility.

This item is inside one of the tents in the barracks at the Belvedere Courtyard. There's a crawlspaces near the entrances that leads back to the library, so try to avoid the guards if you're attempting to pick up this item.

This Medicine Bottle in Indiana Jones and the Great Circle is fairly easy to obtain. It's actually inside one of the small tents to your left upon arriving at Belvedere Courtyard.

To get this collectible, climb up the scaffolding north of the Sistine Chapel. You should see one Blackshirt guard patrolling this area. The bottle is on top of a crate right beside him.

This particular Medicine Bottle in Indiana Jones and the Lost Circle can't be acquired right from the get-go. Instead. you must complete the aforementioned A Nun in Trouble quest. After helping Gina's contact, she'll give you a key that unlocks a door to the balcony. You'll find the Medicine Bottle near the zipline that takes you back to ground level. Before you do that, though, make sure you solve the Father and Son puzzle first.

Due east of the Sistine Chapel courtyard, which also has a signpost/fast travel point, there's a small yard that's patrolled by one or two Blackshirt guards. Pick up the object while they're not looking. If they see you stealing, then they'll turn hostile and call on reinforcements.

At the eastern portion of the Vatican, you'll spot a small back alley halfway between the gatehouse and the pharmacist's shop. Check the table and pick up this item.

You can get this Indiana Jones Medicine Bottle by climbing up the wooden board in the alley directly west of the Pharmacy. From there, use the zipline to land on the eastern back alley behind the Post Office. The item is near this spot.

For this particular collectible, make sure you have access to Father Ventura's office in the Apostolic Palace. Just grab this item from the desk.
Vatican City Medicine Bottle #11
This item is in the Vatican City Sewers. However, you won't be able to access the area until you're tackling a side quest called The Mad Priest. It comes from an NPC named Sister Catherine, who's waiting for you in the Sistine Chapel.
Sister Catherine wants you to retrieve a diary, and Father Antonio happily gives you a key that unlocks the gate to the Sewers. Once you're done climbing the beams and pipes, you should be able to open the path that leads to a separate section of the Apostolic Palace.

To obtain this Vatican City Medicine Bottle, follow the street that leads further east-southeast until you're at the corner of the Tower of Nicholas V. Go up the stone steps to come across this item.

This collectible is just past the main entrance to the Apostolic Palace. There are several guards here, so you can either wear the Blackshirt Disguise and pray that you don't arouse suspicion, or find an alternate path, such as the one that goes through the Sistine Chapel construction site.

You can acquire this collectible by going past Medicine Bottle #12 and climbing up the wooden board. Then, use the zipline to cross the gap and crawl through the fence's opening. Below, you'll spot a few Blackshirt Guards milling around. This is also where you'll find the Blackshirt disguise.

Last but not least, there's one more Medicine Bottle, and it's inside the foreman's shed in the Excavation Site. Make your way through the Apostolic Palace to reach this area, then stealthily advance to the southeast corner.
